Upright or on its side
Should cider bottles be stored upright or on their side?
In short
Bottles closed with a natural cork should be stored on their side or at an angle, so the cork stays wet and does not dry out and shrink. Bottles with a crown cap, screw cap, synthetic cork or a can have no such requirement and are better stored upright.
Upright storage has a real advantage wherever it is available: sediment settles into a compact heap at the base rather than lying along the side of the bottle, so the cider can be poured clear with far less standing time.
For a bottle-conditioned cider that will be kept for years, the deciding factor is usually the closure; for one that will be drunk within a year, upright is generally the better default.
Why a natural cork wants contact
A natural cork seals by compression: it is squeezed into the neck and its cellular structure presses outwards against the glass. That structure depends on remaining slightly moist. A cork left dry for long enough loses elasticity, shrinks marginally, and stops pressing evenly on the glass, and the seal degrades — admitting air, and in a pressurised bottle allowing gas to escape.
Storing the bottle horizontally or at an angle keeps the cork in contact with the cider, and the humidity of the storage space contributes from the outside. This is the whole of the argument, and it applies to cider exactly as it applies to wine.
A mushroom cork on a sparkling bottle is a partial exception. The headspace of a pressurised bottle is saturated with moisture, so the cork does not dry out in the way a still-wine cork does, and traditional-method producers routinely store bottles upright or inverted at various stages. Storage on the side remains common and does no harm.
Synthetic corks and composite closures do not dry out, because they are not made of cellular bark. Their limitation is oxygen permeability, which does not depend on orientation.
Why upright is otherwise better
Sediment is the practical argument. A bottle standing upright collects its deposit in a small, compact heap in the punt or on the base, where it stays put during a careful pour. A bottle on its side has its deposit spread as a stripe along the length of the glass, and standing it up starts a slow re-settling that can take a day or more before the cider will pour clear.
Closure contact is the second argument, and it runs the other way from cork. Some crown cap liners and some screw cap liners are not designed for long-term immersion in an acidic liquid, and prolonged contact can in principle affect the liner. This is a minor concern in practice but it is a real one, and it is a reason not to lay down a crown-capped bottle unnecessarily.
Space and stability are the third. Upright bottles do not roll, which matters more than it sounds: a bottle that rolls has its sediment redistributed every time it moves.

Humidity, and what it does and does not do
A traditional cellar is damp as well as cool, and the damp is not incidental: high ambient humidity slows the drying of a cork from the outside face. Very dry storage — a heated room, a cupboard next to a hot water tank — dries corks faster and is a reason to be more careful about orientation.
Humidity has costs of its own. Damp destroys labels and cardboard, and it encourages mould on corks and cases. Mould on the outside of a cork does not by itself affect the cider, but it is unpleasant and it makes a bottle difficult to open cleanly.
Humidity does nothing at all for a crown-capped or screw-capped bottle, and there is no reason to seek it out for one.
